Based on the error message, may I know whether you manage groups in cloud? If so, it is a normal behavior. Since these groups are synced from AD, you need to manage them in AD.
Meantime, please check the following requirements to sync groups to Office 365:
- The group has a SMTP or primary SMTP address (mail-enable group).
- Group has over 15000 members.
- A maximum of 100 users can be owners of a single group.

If you have checked the limitations and the issue persists, to narrow down the issue, I’d like to collect the following information:
- You mentioned that you removed users from groups in the on-premise servers. May I know where did you see the error message?
- Are these problematic groups distribution groups or security groups?

- Did you create any filters in AAD Connector?
- Did you create groups in ADUC (Active Directory Users and Computers) or on-premise Exchange servers?
