Not sure how your data are arranged, but a quirk of Excel to fix this problem is to put a label over the data you want on the Y axis, but no label on the X axis data, and then include the label line when you select the data. See example below - in this case when selecting the data choose the range A1:B3, noting that A1 is blank.
Excel Charts Not Plotting Data Correctly
I am trying to plot 2 sets of data in a bar graph (Gender and Frequency). I need the Frequency on the Y axis and the Gender on the X axis. But Excel is putting both the gender and frequency as 2 separate sets on the x axis.
Please help me to correct how the data is displayed. The process I used was:
Highlight data
insert - graph
chose 1st option - 2-d

1.Highlight range of data.
2.Insert Recommended Charts.
3.Recommended Charts >OK
