The issue was affecting all disabled users that has inactive mailboxes and "Hide from address list" check in on-prem Exchange.
We have found a workaround for this users.
- We have created a OU which doesn't synchronize with O365.
- Moved the users in the newly created OU.
- Forced a sync and the users in the OU were deleted and went in recycle bin in O365.
- Restored the users from recycle bin.
- Uncheck "Hide from address list"
- Enable sync (return the users to their original OU).
