Sorry for the delay get back to you since I was out of office. Based on your description, you have a custom domain added to your hotmail account. Now you have added this domain to your Office 365 tenant. In this scenario, since one custom domain cannot work for two various email service, please try to release your domain from hotmail side. You may refer to Change your email domain in Outlook.com Premium to change your hotmail account back to use hotmail.com domain. Meanwhile, if there're DNS records pointing to hotmail, please remove these DNS records.
Since hotmail account belongs to Outlook.com account, we're not familiar with Outlook.com email service. To identify the DNS records, you can refer to the Create DNS records at any DNS hosting provider for Office 365 to keep the Office 365 DNS records preserved and delete the others. Especially, please make sure the MX record is pointing to Office 365 only. In Office 365 online environment, if your custom domain is contoso.com, then the MX record should be contoso-com.mail.protection.outlook.com.
