When I attempt to use mobile Excel application in IOS to access a file in my personal vault I get the following warning: "Opening in another app removes personal vault protection" What does this mean?

It could just be a security notification that some 3rd party apps are not secure and therefore could spy on your private files? I've never used the vault to test this out.

If you are opening a file that is stored in OneDrive personal vault then please go to Personal Vault and unlock it before you edit/open the file.
