Sorry for the inconvenience the problem caused for you.
Based on your description, even though you have assign visitor permission to 'everyone except external user' group, some internal users still couldn't access the site directly.
May I confirm that whether you assign the license directly via the Share button in below page?
If yes, please try the following steps to remove this group first and re-add from another way to see the result:
- go to SharePoint Site settings > Site permissions > Advanced permissions settings > Site Visitor group.
- Edit the URL by adding the following string to the end of it: _layouts/15/people.aspx/membershipGroupId=0
For example, the full URL will resemble the following:
https://<contoso>.sharepoint.com/_layouts/15/people.aspx/membershipGroupId=0
- Select the 'everyone except external user' group from the list.
- Actions -> Delete users from site collection.
- Go back to the Visitor group page, click New > Add Users.
- Inside of the Share window, start typing “Everyone.” As you type – two groups will appear, and in this instance, you will choose “Everyone except external users.” Click Share.
