I just tried this here and, oddly, don't see what you're describing. I see a comment "flag" in the thumbnail view next to the slide's thumbnail; in the "flag" it indicates how many comments there are on that slide.
If I apply a comment to the shape that contains the text, as opposed to the text within the shape ... you can do either ... I get the flag in the upper right that you describe.
Does that match up with what you're seeing?

If you choose Show Comments on the Review tab, the comments appear in the pane on the right, and any text you've applied comments to is highlighted on the slide. Or if the comment's been applied to a shape, the shape itself is highlighted.
