Hello,
we are trying to upgrade sql server in Vcenter 5.5.0 6516310, without touching application itself.
Is it possible, if yes, is it safe to do?

You can upgrade SQL Server from SQL Server side. Please refer to this article to make sure if the upgrade is supported. And you can perform an in-place upgrade, or side-by-side upgrade. Please refer to this article for more details.
In addition, you issue is related to VMware vCenter. I suggest you open a thread in the vCenter forum.

It doesn't matter if SQL Server is runing on a physical or virtual machine, the upgrade process is always the same.
