Are there any issues performing this upgrade when it comes to the SMTP service? We allow only certain IP addresses to use the SMTP relay and if I upgrade this server I want to make sure that will still work in 2012 Rs.

The steps to set a SMTP reply on windows server 2008R2 is same as 2012R2. I think it will still work. If it cannot work, you can try to set it again.
