Same email but two different mailboxes?

I have an email address that was purchased through Godaddy, and when I log into it through their portal it takes me to the correct mailbox with all my emails.
But when I login into it directly from the https://www.office.com/?omkt=en-GB 365 website, that mailbox has almost nothing in it.

When I setup the email on the Macbook Mail App, it loads the empty mailbox.
When I setup the email on my phone, it loads the correct mailbox.

I think the problem has to do with the Admin 365 account being different from the Godaddy 365 email, yet somehow both use the same email address. I am not sure how to go about separating them.
