    Hi there,

Are the apps that are missing are non-Microsoft apps?
Generally speaking safe to delete the contents of the Software Distribution folder, once all files required by it have been used for installing Windows Update. However, this data store also contains your Windows Update History files. If you delete them you will lose your Update history.

I would suggest you system restore the PC and sort this out.

It happened because you deleted all comprised the SoftwareDistribution directory...

The /s parameter that you used means :
/s Deletes a directory tree (the specified directory and all its subdirectories, including all files).

At this point, try to recreate it SoftwareDistribution and reboot.
