For this issue, currently, Face ID and Touch ID are in the same setting and there is no method to configure them separately.
Based on my research in Apple Developer docs, they also use the same restriction setting "allowFingerprintForUnlock".

The settings about iOS in intune are based on the seetings Apple provided. If you are interested in configuring Face ID and Touch ID separately, it is suggested to contact Apple to consult if it will provide to MDM in the future.
