X509 Public Certificate Deployment on Client's Desktop

I'm trying to learn more and work through how to go about the installation/deployment of the public key (*.cer file) used by our desktop applications. The backend of our apps uses Azure services we want to use certificates rather than client secrets for authentication. What are the best practices around installing public keys on the client machine; the ideal use-case would be to use an API to install the public key on the user's machine.
