When running the WSUS clean-up wizard and selecting to remove "Computers not contacting the server". Are computers removed from Active Directory, or just removed from the WSUS deployment groups?

It will just remove the not contacting computers from the computer groups.

As mentioned, it only removes the computers from the WSUS MMC Console. They are not touched in AD.

The computers will automatically add back the next time they communicate with the WSUS server. If those systems are offline for extended periods, and they are configured to check the WSUS server for updates, the next time they turn on and connect they will check for updates and add themselves back into WSUS.
