No Mail in inbox or sub folders

All my emails past and present in my current inbox and sub folders have gone missing, I have now found there are 1,000's of messages in my deleted, but absolutely nothing elsewhere!!!! Not sure what has happened but these subfolder emails are really important and I don't know what to do, I did note on my inbox the other day something at the bottom saying transferring 1111 emails, but I could not stop it and don't even know how it started, it is only today that I realised what has happened!!! What can I do to rectify this situation? Any help greatly appreciated.
