I doubt the thin clients support will be there for Intune. I have seen most of the thin clients are Linux based or custom OS by hardware vendors such as iGel, Dell etc...
I don't think there is any support scenario for those kind of thin clients with Intune.
Also, what do you want to manage using Intune + Autopilot? Autopilot is just a provisioning mechanism.
If you already have these thins clients managed via MEMCM or SCCM and synced to MEM(Intune) admin center using tenant attach feature, you can enable so of the advantages of modern management but I'm not very sure this is applicable this use case or not.
SCCM tenant attach one of the possible option but without knowing further details it's difficult to comment.
If I'm your position, the I would try to manage thin clients via vendors thin client management software and manage virtual desktops or Cloud PC using Intune.
