Intune Management Extension folders missing - enroll using Co-management

Testing Co-management and enrolling Windows (hybrid joined) computers to Intune. Have found 2 of my most recent attempts to enrolled in Intune partially work, however the Microsoft Intune Management Extension (IME) appears to be not working and I cannot install and applications with the following error for each:

I have noticed that the following folders are completely missing from this computer:
C:\ProgramData\Microsoft\IntuneManagementExtension
C:\Program Files (x86)\Microsoft Intune Management Extension

The Intune Management Extension Service is there (and have tried restarting to no avail.) However Microsoft Intune management extension is not in "programs and features".

Also one of the "required" apps for our Intune devices is "Company Portal" and this did successfully install, with the following message showing for the managed app:

What I did notice is that the following component is never fully downloaded using BITS. I have managed to cancel the BITS job and restart BITS, however it soon restarts this job (different ID) then reports Transient Error almost immediately:

***I have found that the event log for these newly enrolled computers shows the following repeated error for BITS for the MDMSW job:
Event 61: BITS stopped transferring the MDMSW Job transfer job that is associated with the https://approdimedatapri.azureedge.net/IntuneWindowsAgent.msi URL. The status code is 0x80190193

I am happy to restart this enrollment process but was just wondering how is the most efficient way?

    @Stephen Mattern , In general, Intune will install the Intune Management extension on the device if a PowerShell script or a Win32 app is targeted to the user or device. And only win32 app and Powershell script will installed via IME.

    Before going on, I would like to confirm if the Watchguard Mobile VPN installation and company portal apps are deployed via Intune win32 app.

    For the BITS job, it seems the windowsagent.msi is not downloaded. Here we suggests to manually access the URL "https://approdimedatapri.azureedge.net/IntuneWindowsAgent.msi" to see if it can be downloaded.
