Excel Power Queries break when updating source files

I do a lot of work using power query in excel. I extract data from hundreds of files inside source folders on a shared server. The program keeps breaking (and is not recoverable saying the query lost connection) on me when I update the files inside a source folder (delete the old and paste in current). Is there a way to prevent this from happening?
