I checked the steps you mentioned in the question. I would like to inform you that the steps you have followed could help to configure the IE mode in the Edge browser. With the help of IE mode, you could access your legacy sites in the Edge browser.
I am not sure how it could help to bypass the dialog for your Click Once application.
I suggest you could contact your vendor to clarify the steps.
If your need is to configure your site in the IE mode then I could see that you have already followed the steps. To verify whether the policy is applied, you could go to edge://policy/ and check whether Internet Explorer integration and Enterprise Mode Site List policies are configured.
Further, you could go to edge://compat/enterprise to see whether the site you added to sitelist.xml file is correctly added in the Edge browser.
If everything is configured properly then you could expect that when you launch your site in the Edge browser, it get loaded in the IE mode(you could notice the IE icon before the site URL in the address bar).
