If you are using VMSS Flexible orchestration then you can utilize Azure Update Manager for patching like normal. There are multiple ways to apply the patches, see the Update Options. If you are using VMSS Uniform orchestration then you will need to utilize Maintenance control, which is walked through in the article.
I am not sure what the question 2 issue is. Could you share a screenshot or more details about the alert?
