I'm glad that you were able to resolve your issue and thank you for posting your solution so that others experiencing the same thing can easily reference this! They can only accept answers by others ", I'll repost your solution in case you'd like to accept the answer.
Issue:
Our application Database has been migrated from single server instance to Flexible server instance. It is stating in the Azure portal that the migration was successful. But we are unable to find our Database under our subscription.
Solution:
We restored the backup flexible server database and updated the Endpoint. We have enabled public access for the restore. After this configuration we can be able to connect with the database from workbench as well from the VM.
But from my point of view the migration team to be very careful while doing the migration.
