Authenticator App asking to input code from Authenticator App when logging in.

I've seen this question a couple times here but I really don't understand what the solution is or why it is set up this way.

I am part of an organization and they are asking me to log into the authenticator app in order to log into my other accounts.

When I try logging into that account, it prompts me to take a code and input it into the authenticator app. I can't do that because i am at that moment in the authenticator app. How would anyone be able to log in with this system? Am i supposed to ask my administrators to take off my 2 factor authentication every time my phone gets replaced?

Anyone have any tips?
