Hello,
I have an old synced SharePoint Libraries from File Explorer, that does want to delete. The sync has been stopped for that library and it comes back each time we tries to delete.
Is there any place in the registry, I can delete it.

As per the further updates, it's strange that unsynced shared library is still showing in the File Explorer even after attempting to delete and generally there is a registry key to hide the SharePoint from the pinned list but there is key I found to remove the unlinked folder from the explorer.
In this situation, I believe the problem need to be further checked with the related development team and suggest you raise a support ticket from the Office 365 admin center, where the related team will collect the Fiddler logs and find out the cause of the problem.

Note: To create a support ticket, you need to have admin privileges and if you aren’t admin of your Office 365 organization, please contact the admin of creating a new ticket.

Apologies for the inconvenience caused and please don’t worry, let’s work together on your concern and move towards a resolution path.
I understand your concern and to my knowledge, I would like to convey that when we sync the OneDrive or SharePoint Online Document library, the files & folders in the synced folders will be Online Only and when we open them to work on it, they will be converted from Online Only to On Device content, where it will take space in your PC. So, when we unlink this PC or stop syncing the shared libraries, the content which is Online Only will be removed from the synced folders and the files & folders which took the space of the PC will be remain, but they will not have any sync with the content in the shared libraries.
Since you mentioned, the libraries which have stopped syncing are still showing in the File Explorer, I would like to confirm whether you have deleted the folders from the location where you have setup:
Go to your C drive> Users> Folder with your user profile> Open the Folder with your company> Right-click on the folders which you have stopped syncing (you will see the Status icon as blank like below image)> Try to delete.
If you are encountering any error message when trying to delete, please share the screenshot of the error message encountered at your end, where it will help to us to better understand the situation and guide you further.
