I've not received any advice on how to stop that message box. It's a VS issue rather than mine, being there with any untouched, brand new VS installation, which neither /ResetSettings nor /SafeMode has anything to do about.

You can try Tools | Options | Environment | Allow editing of read-only files; warn when attempt to save.
If the issue persists, i suggest you can start a new thread and report this issue to VS Product Team in our Developer Community with some reproduced or detailed information. if you do report this issue, please share the link here, other forum members who are interested or meet the same or similar issue can go to vote for this thread.

You can try to use the /ResetSettings and /SafeMode commands to start Visual Studio to detect whether the problem exists.
