They may go to junk if you uncheck that, yes.
Does adding a person to your contacts prevent their emails from going to junk?

We have a hybrid Exchange 2016/Office 365 environment. I have a user who is receiving the "Cannot add to the server Junk Email Lists" message. He also has the "also trust email from my contacts" option checked in Junk Email Options, which I know adds to the safe sender list.
My question is, if he unchecks the box, will his contacts' emails start going to junk? Or do they bypass the junk folder because they are in his contact list?

If you check this one, mailbox configuration will overwrite the judgment of your server.
